The 01 has a 180 thermostat built right into the trans cooler.

Actually I had only replaced some of the coils before cause the store didn't get them all in right away and now that I replaced the last few it is driving normally again. Could it just be a coincedence or could a very slight misfire which came out to 1 in each of the 2 cylinders in a 15 min run cause tranny issues like searching for gears occasionally and the light flashing briefly then going away? It would only do this 1-2 times per drive. Also the fluid leak is up in front from the hose on the tranny cooler so I am not sure if it could make it that far back.

Might be; transmissions rely on a good engine performance to work properly. Just keep an eye on it to make sure you don't end up damaging your transmission.
If you have a cheap OBD II scanner you might want to give it a try to see if there are any pending codes, some transmission codes can be read this way.
You're right the leak wouldn't cause that based on it's location.

The 01 has a 180 thermostat built right into the trans cooler. Interesting. Did that change in the newer 4R70Ws? Mine is out of a 99 Vic so maybe it's different.

I had the same problem after getting my P71 stuck in mud, turned out to be a blown PCM fuse causing the OD off light to flash. Just reminding you guys sometimes it's the basic things.

FWIW, I had this happen after going through a car wash.
It started flashing after it came out of the wash. Code was P0713-Trans Fluid Temp high input. Since it was only about 50 degrees that day, and I had only driven a couple miles to the car wash, I'm expecting some water shorted something.
The light stopped flashing after a day of drying out, and I have cleared the code. So far so good. And damn it looks good when clean.

Get that looked at. The corrosion in the wire can cause other problems if this is neglected.
